Hi, I just tried out the WP integration with latest version of WP and Q2A.

Then I looked into the database and realize that the tables for WP installation are in MyISAM type, while the tables for Q2A are InnoDB. They are both in the same database (since this is a WP+Q2A integration).

I'm concerned whether this will be problematic in the long run? Will it have possibilities for conflicts in the future? I'm not very knowledgeable on databases so I hope that someone could make this clear for me.

I don't see a reason why it should be a problem, especially since no JOINs are performed between the WordPress and Q2A tables.
