I've made various changes to the Q2A core (lots of small things really). I was just looking at upgrading to 1.0.1 (though I'll probably wait for 1.1 now) and was wondering...is there a good strategy for updating so that I don't lose my changes?

Obviously the Q2A has changes, and my code has changes, so a simple comparison probably won't work. Maybe I should keep notes of everything I change...

I feel keep track of what changes you did and then modify new version. Even I do the same but I made very few changes.

This is indeed the best approach for now. You can use a text file comparison tool (e.g. diff on Unix, TextWrangler on Mac, WinMerge on Windows) to compare your code against the release you modified, if you've forgotten where you made all your changes.
