Does q2a have a mechanism to customize themes properly without risk of losing modifications when updating the theme? For example like the child themes in Wordpress.

Yes, that would be by means of plugin modules, layers and overrides. Documentation on them can be found here.

If you want to change the look and feel, in general, a layer would do the trick. Sometimes plugin overrides might help as well.

Also, don't forget you can copy/paste the theme you want (e.g. SnowFlat) and make any changes you want to that "new theme" you create.

That would be exactly the complete opposite of what I am looking for. If I copy paste, the moment the theme gets a new version I will have to redo the modifications.

Not really. Strictly speaking, it will be a new theme, so you define what changes you add to it. You can choose to merge the modifications from the standard theme or not.
