I seem not to be getting the same output as you:

This is the content:

1. Lists in a list item:
    - Indented four spaces.
        * indented eight spaces.
    - Four spaces again.
 
2.  Another item
By the way, you seem to have taken the screenshot from Stack Overflow. It seems the Q2A plugin is adding a <p> around Lists in a list item: which generates the extra space.

All I did was to download the markdown plugin move it to the plugin folder, set it as the default editor for questions, then clicked ask a question and wrote the text I've pasted above. I've done that in a fresh (core hack free) installation of Q2A v1.6.3 (the one you stated you have), using Snow theme and I have no other plugin interfering with this. You should replicate that scenario

From the output there it looks like you have it set as RTL, maybe something in your theme CSS is doing that?

Don't know if you fixed this already but RTL is set using the CSS property "direction: rtl;" or the attribute "dir" in HTML (e.g. <body dir="rtl">)
