The number one feature I would love to see in the next Q2A is an inbox like StackExchange websites have.

I don't think it should really be that difficult. Just add a 'checked' attribute to the 'qa_userevents' table that is set to YES if the user saw that notification. Or something the likes.

I'd love to know from Gideon if he will consider implementing this, so that I know if it's worth writing a plugin instead.

My vote to this feature request. It should be built-in.

Currently History plugin + User activity plugin are providing this feature.

Hm you sure about that? What I'd love is that the 'updates' page contains all the real updates (including new wall posts, private messages, ...) and that when the user visits the website something notifies him of new updates.
Someone asked if there's a plugin for it, but I'd much prefer it to be an actual feature : http://question2answer.org/qa/24858/is-there-a-plugin-for-inbox-notification?show=24858#q24858
