How to edit look of tags under 'most popular tags' on the right column?

I would like the 'most popular tags' to be enclosed in a box like the tags under the questions.  Ideally, I would like the tags to each be in their own little box that can then be clicked.

You'll need to add class="qa-tag-link" to each tag. I don't know off-hand where those tags are generated. It'll be somewhere in one of the files in the popular tags plugin.
